Can anyone assist me with the right ICD 10 Code for intact Hymen? Is it N89.8 or Q52.3?

If you look at your ICD manual, Q codes are congenital malformations, deformations, and chromosomal abnormalities. Would need more information to answer your question.

Unless this is a problem issue then it is not coded. This is normal in young females that have never had intercourse. It is not a disease nor a congenital malformation

Unless specifically documented by the provider as rigid then no. If this was a physical and it was just documented as existing, it will not be coded. If the patient is having problems and this is documented as an issue then you will need the physician to specify exactly what the issue is.
